• Sequence matching. Looking for patterns or strings in sequences of amino acids. Also taking into account other measures, like hydrophilia. Santiago mentioned melting point, which I think falls in this category.
• Geometry of proteins and such
• DNA sequences. Determining function and ancestral relationship. Going from sequence (DNA) to structure (chemical) to function (biological).
• Grouping sequences of the genome.

Kenny and Jim mentioned Matlab, Maple and Mathematica which allow for some sorts of programming in Math without having to actually do the programming.
